We are seeking a dynamic and experienced Bioinformatician to support the analysis of single isolate genomes and to contribute to the development, expansion, and implementation of whole genome sequencing (WGS) and bioinformatics capacity for antimicrobial resistance (AMR) surveillance in regional centres and sentinel sites across Africa. This work is part of a Fleming Fund-supported initiative aimed at enhancing genomic capacity and surveillance systems.In this role, you will contribute to improving AMR surveillance in Africa by strengthening existing sequencing infrastructure through the deployment of equipment, training of local personnel, and bioinformatics analysis of WGS data. The ultimate goal is to generate quality-assured AMR results from the genomic characterization of bacterial isolates.You will join an international and interdisciplinary team working closely with global stakeholders including the EU, WHO, and FAO.   • Handle and analyze WGS data from both short- and long-read technologies
  • Organize data analyses and produce summary reports
  • Evaluate WGS data quality from laboratories participating in Genomic Proficiency Tests (GPT)
  • Benchmark and assess bioinformatics tools for WGS analysis
  • Support AMR annotation and bacterial typing from single isolate genomes
  • Develop WGS protocols for implementation at regional and sentinel laboratories in Africa
  • Provide bioinformatics and laboratory training in Africa and Europe, including:
  • MinION sequencing workflows
  • Bioinformatics analysis
  • Outbreak and cluster analysis
  • Online and in-person capacity-building sessions.

What we are looking for
You have hands-on experience with field sequencing using Oxford Nanopore Technologies (MinION), bioinformatic analysis of whole genome sequencing (WGS) data, and identifying antimicrobial resistance (AMR) determinants. It’s a big plus if you’ve also trained non-bioinformaticians in both lab-based MinION sequencing and bioinformatics analysis.You hold a Master’s degree in Bioinformatics or a closely related field, have experience in microbiology and wet-lab sequencing, and bring at least three years of relevant work experience.Essential expertise

  • Documented experience with WGS analysis, data visualization, and AMR gene annotation
  • Laboratory experience with MinION sequencing
  • Proficiency in R, Python, and Unix (bash/shell) environments
  • Experience working on HPC clusters (e.g., Computerome)
  • Demonstrated experience in providing bioinformatics support to non-specialists
  • Strong background in training and capacity-building, especially in low- and middle-income countries
  • Ability to work independently and proactively in a cross-disciplinary, international environment
  • Excellent planning and organizational skills; ability to meet formal requirements and timelines
  • Fluent English communication skills, both oral and written
  • Experience in preparing or contributing to scientific manuscripts is a plus.

Qualifications

  • Experience in ONT sequencing
  • Demonstrated experience analyzing short- and long-read sequencing data
  • Experience building or customizing automated pipelines for QC and downstream analysis
  • Strong understanding of bacterial typing, AMR gene detection, and cluster analysis
  • Prior experience working in capacity-building projects is an advantage
  • Excellent communication skills and fluent in English, oral and written.

The appointment will be based on the collective agreement with the Danish Confederation of Professional Associations. The allowance will be agreed upon with the relevant union.The position is a full-time position. Starting date is 1 September 2025 (or according to mutual agreement).The position is temporary, as it is a project-based employment under the SeqAfrica project, and the employment will end upon completion of the project. The estimated end date is 31 March 2026.
